Follwing is my Code:
code]select * from #temp_Table a
where ltrim(rtrim(Model_ID))+''+ltrim(rtrim(Set_Serial_Number)) in

The collation seems to be different for both temp tables.

Try this:

Select * from #temp_Table a
where ltrim(rtrim(Model_ID))+''+ltrim(rtrim(Set_Serial_Number)) collate SQL_Latin1_General_CP1_CI_AS in
(select ltrim(rtrim(b.Model_SerialNo)) collate SQL_Latin1_General_CP1_CI_AS from #temp_Table2 b where b.Auto_Id=1)

Please note that if you want case-sensitive comparison, use binary collation.
