If I issue a backup with truncate only followed by DBCC Shrinkfile on the transaction logs on the DR (secondary) server, will this break log shipping in any way?

Thanks.

Yes. You will break the transaction log chain due to the truncate, which means log shipping will be broken. You would have to start over with log shipping as you'd need to start with a full backup.
